Of course! It's not a problem. I think I remember having a tough time getting the hang of bookmarking in Firefox, too. I'm running Firefox 3.0.17, and some bookmarking features are new to v.3, so be sure to update.
This link teaches you how to create and manage bookmarks in v.3. Note that you can also go the old fashioned way and simply click Bookmarks --> Bookmark this page! You can also type cmd+D (I assume ctrl+D in Windows) to open the dialogue box.

This tutorial describes an older version of Firefox, but I usually create new folders the way described there: When you create a new bookmark, you can always create a new folder simultaneously by expanding the folder view in the Create New Bookmark dialogue box and (in v.3) clicking the + button on the left (in older versions the button was called Create New Folder).
You can search your bookmarks directly in Firefox simply by typing your search term into the address bar. Apparently this function isn't perfect, but I've never had any problems. You can see a screenshot of the function here.
